Quite a few, all stored as png in the game files.

From the spritesheets folder:

"angel" Early/rough design for the final boss of Episode 4 (used is "god")

"bbad" Green guy with sprites for moving/jumping/attacking/being knocked down(?)

"cloneb" (technically used) Whole player character's spritesheet present for this palette-swap enemy despite only a fraction being used for said enemy (ie none of the riding sprites or shaking the vulture in his mouth)

"bbman" Red guy with a Shoryuken and a couple of other attacks(?)

"dag" Dragon with a saddle, (Unused animal mount?) also "Thank you!" speech bubble implying it had to be saved (Nowhere in the game is there speech bubbles or any sort of character dialogue)

"flywiz" Contains 2 rough sprites of the Episode 3 final boss

"language" Sign and speech bubble with Japanese text

Frowny face (also appears on one of the other object sheets)

"mrgrab" Possible enemy who'd grab and throw as the name suggests, likely the 3-sided boomerang

"schararaw" Robot-like so likely meant for Episode 4, "scharab"'s identical but with inverted colors for some reason

"snakeboss" Rough sprites for the Episode 1 final boss, used is "snakeboss2"

"spiderbee" Likewise for this boss from Episode 2 with pixel dimensions likely for reference purposes

"tempmenu" self-explanatory

"vhouse" Volgarr the Viking. Given there's only sprites for him raising his sword and walking (both with and without helmet for some reason) might this have been for some sort of scrapped cameo? EDIT: So it turns out the helmetless sprites are in fact used for a cameo in Episode 2 where'll he walk out and greet Tiny if you flex outside the giant helmet hidden off the beaten path in the 3rd level. The sprites with the helmet still go unused so this is worth adding to the page regardless.

"zako" Big-headed robot with dog ears, sprites in varying stages of completion, likely an enemy intended for Episode 4

(are there programmed objects for any of these enemies in the files?)

Resources folder-
2 unused fonts (probably placeholder/debug)
Rough sketches of the map screens for Episodes 2 and 3
(not included) Same button map graphics that also went unused in the Switch port of Cave Story

Tilesets-
"objects" Portraits of various used objects with developer scribbles over many of them as well as unshaded enemies from Episode 4

Misc- The language folder in which the text file that contains most of the game text (english) is stored also contains joke files for French and "pirate" language. The used file itself has references to cheat codes being enabled (are there actually any?) and plugs for the developer's website and soundtrack on Bandcamp

Sfx- Episode 4 folder contains unused death sounds for Ragnick (doesn't die and is never fought) and the final boss (definitely intended for when his final phase is defeated but he instead explodes and fades in silence)

Level folder contains quite a few "test"/"blank"/"template" files, any way these could be loaded?

Update, the cheat text is indeed used as Nicalis have revealed a code for the Switch port in an email newsletter:

"To enter the code, you must first create a new user called "Nicalis" on your Switch. Start the game using the "Nicalis" user profile. At any time during gameplay, press the + button to pause, then press Left, Right, Left, Up, Right, Down, Right, Left on the directional buttons. A message will appear that says, "Cheat code accepted! High score tracking and Auto-Save disabled." When you unpause, you'll find that your health will not be depleted when you're attacked. You're invincible!"
