After beating (2nd time) Nightmare, I found that he is harder than the final version, because if you touch it or he touches you, you take damage like the attack of the Omega Metroid repetitive times, and when he changes the color of his face he becomes faster. And when defeated the 2nd phase of SA-X, he starts to pant a lot but his sound is a mere beep.

Hmmm... interesting. That isn't the only boss differences/tweaks made. In particular, the SA-X takes less hits in the final version compared to the prototype. In the prototype, it takes 20 charge shots before it takes on its second form. In the final, it takes only 16 charge shots. Its attack pattern is also slightly different. In the prototype, every time it gets hit, it tends to screw attack forward in an arc which allows you to dodge pretty easily. In the final, the SA-X can still do that but it can also screw attack horizontally in which you have to jump out of the way to avoid it.

I accidentaly discovered this:

You can destroy the grenade that shoots B.O.X with a super missile

And you can get the secret message by the alternate method that involves firing an Ice Missile on a Powamp while it is closed to skip the Diffusion Missile upgrade. This means that the glitches/bugs aren't fixed, while they were fixed in the final EU version.
