It's been 7 or 8 years since I've last seen the game, but even I can't seem to remember that. It seems like it'd fit best with either one of the neutral storylines, or after the first mission.

My friend said that it was used in a commercial for the game but isn't used anywhere in the game itself. There is a video that seems to be an exact match as the OP's with the title "Shadow the Hedgehog Commercial" on Youtube but perhaps someone can double check that up since I'm not familiar with game unfortunately.
