WARNING! The first post always gets updated, so watch the first post first (no pun intended)!
There are some stuff hidden in MegaMan X games that were either overlooked or wouldn't fit to the wiki site. Here it is!

MegaMan X:

From "The Mechanical Maniacs" (again... ): "The famous "white city" screens found in Nintendo Power and Gamepro magazine (the bad quality shots are scaled up from the scan below .... bad, but the only copy I got!)! I have arranged them in the order the stage must have been in. Notice: The "P" bar is at full length and is a "P" and not an "X". The miniboss found in Sting Chameleon's stage is present. Plus, there's an unused flamethrower enemy in one screenshot. And Vile's spaceship knocks over some architecture on the way down! And X has taken no damage at all with a health bar that's a full length. Also, notice the detail in the destroyed buildings .... yet the lack of any clouds in the sky. Clearly this is very unfinished.
Compare this to the finished game where Vile drops in. For some reason that scene also lacks clouds or any sort of background (maybe an effect was supposed to go there at one point but was never implemented or was taken out at the last minute). As you can see the final has an "X" under the bar where the beta has a "P". You can tell the beta is slightly more 2-dimensional in thought as there isn't even an illusion of 3-D in the platform X stands on; he stands right on the black line where the street tiles end and the background tiles begin. In the final X stands in the middle of the street giving an illusion of depth.
But, more strikingly than that, the beta's ship is slightly different! I have to say .... it looks kinda better."

An unused Velguader expression. Probably unused, because it was redunant.

Noted by rabidabid, found by RockmanCorner: In the iOS version, you can find this little graphic. No idea, why it is here. Maybe, some promotions?

*more coming soon*

MegaMan X2:

An unused sprite of the Ride Chaser, with the cannon aiming diagonally.

MegaMan X3:

From an early scan. The mid-boss room from Neon Tiger's stage uses a different background.

From the same scan as above. Some early maverick designs for Blizzard Buffalo, Volt Catfish, Neon Tiger, Bit and Byte.

Also, remember, how the wiki mentions an unused Ganseki Carrier type? This Ganseki Carrier is actualy USED, but has a different behaviour AND you can only see him, when you clear the mace section fast enough. Only saw that in the Anniversary Collection version of this game, though.

MegaMan X4:

From what seems to be a beta version of MMX4. The differences are minimalistic, though.

Thanks goes to Protodude. You rock.
Rollin' Gear, an enemy from MegaMan X5, was supossed to appear in MegaMan X4 already.
It's missing several frames, though, so that enemy has been probably canned early.
NOTE: This was found in the infamous RockMan X4 Trial Disc.

MegaMan X5:

From an early prototype of MegaMan X5. Zero uses his lifebar from MMX4.
The fish sub also spits out green fishes instead of red fishes.

From an less early prototype of MegaMan X5. The title screen is very barren.
The character select is different, but uses the finalzed artwork.
The stage select has got an completely different mugshot for Mattrex and some other minor differences.
The head of the statue in the Intro Stage is slightly different as well.
The fish sub has got an bugged laser. It probably has got the green fishes as well, since screenshots of an later version of this game show the fish sub spitting out the same green fishes like in the early prototype.

From a third prototype of MegaMan X5. The green fishes are back!
Also, Zero fights a dragon in Mattrex' stage without the ride armor.

From a beta version of MegaMan X5. Do you see the difference already?

I did some investigation into the stuff in X5. Namely, those sprites of unarmored X, and assembling oddities with Zero for the same sequence. Forgive the lengthy post, there's a bit of explanations to be had here!

This is the actual tile data, ripped and assembled. The unarmored X sprites are here, intact, and they appear organized until you look at the other bits that were meant to have X's other prominent color, which are glitched. Of note, applying X's regular palette will not work here, as the modified Fourth Armor palette and X's normal in-game colors do not have anything in common with each other as far as their color organization goes. This is the only part of X5 where X himself uses an entirely different palette to the rest of his appearances.

Had Capcom not botched the unarmored frames, they likely would've looked like this. I'd like to point out as well that these aren't the frames currently on the Wiki, they are recolors based on the above tile rip I posted.

In addition, even though Zero's palette made it through intact, he didn't come away without being glitched himself.

At first glance, these are just the sprites themselves. No, you'd be wrong, these are how they are arranged in the tile data itself, which is how they are loaded and displayed in-game. But around Zero's chest, there's a sprite oddity:

Since I've invested a lot of time into analyzing Capcom's sprite styles when it comes to the Megaman X series, I found that this would not be a normal trait for them. Not only did Zero's shoulder change size by the frame, the bottom half of this sprite behaved strangely, and his hand seemed to crush and stretch itself randomly. Not only that, Zero's missing arm wasn't very consistent in it's shaping.

It turned out that this was because Zero's sprites for this sequence were being improperly assembled! This is how the sprites SHOULD look in-game. Though why they aren't is either because the sprites were arranged properly, or the programmers weren't paying enough attention.

MegaMan X6:
*coming not so soon*

MegaMan X7:
*coming not so soon*

MegaMan X8:
*coming soon*

Extra note: MMX8 and MMXCM contain a shitload of prototype images, so don't except from me to post them soon...

FYI, there is a beta copy of MMX1 owned by a collector that still has that daylight city stage.

I'm guessing that this person doesn't want to dump it, right?

... those X7 screenshots, aren't those a remake of X1's intro stage?

You know what? I think it is!

I've barely played any of X7 though, so I couldn't tell you at all what is and isn't used.

While I never played MMX7 (and I NEVER will), I still can tell you, what's wrong in these screenshots: Megaman X is playable.

I asked TheRedEye, Evan from SNES Central, and DreamTR, and none of them could recall anyone owning a MMX1 prototype. So, I may have been mistaken. Sorry, I didn't mean to spread any misinformation! Dunno where I got the idea that someone had a proto, though.

Maybe it's still out there and we don't know it! I mean hey, prototypes of games surface unexpectedly sometimes!

I know...wasn't it DreamTR who has the Mega Man X3 prototype? I'd like to get that off of him, but good God I'd have to shell out a quarter of my bank account for it.

Actually, that MMX3 proto is owned by kap, another Lost Levels guy. He tried to auction it a while back, but it was pulled, and I don't think he's done anything with it since. There's a photo of it here.

Oh wait, maybe it was the Rockman X3 demo version I was thinking of. I remember reading something that someone owned a demo copy (kind of like Rockman 7).

Looking into that one's files already.

X's and Zero's voices are re-used from X6 materials. Axl's voice, on the other hand, is completely placeholder, although playing the game would suggest there was no implemented voice for him.

EDIT:

Much like the X8 trial and it's in-progress leftovers, stage music from the other bosses exists on-disc, although the trial lets you play Stonekong's stage. The only music I've found to have clear differences thus far is the song that plays during Axl's portion of the intro stage, and Vanishing Gungaroo's stage music.

In addition, Zero's dash slash is missing it's respective sound effects, and a lot of voice uses are either incorrect or entirely missing. The temporary voices from X6 are not volume scaled to match the sound effects, and Axl does not seem to have had any of his respective voices programmed to play, despite existing in the same file structure as they do in the final.

I can't get much more than that due to not knowing any decent texture rippers, nor do I have a working method of emulating or otherwise playing the trial itself.

I'd look into it myself... but I have no idea how to texture rip PS2 content.

Also, did anyone else see the spreadsheets? There's spreadsheets on the disc. Like a documentation of names and such.

Spreadsheets? Don't know anything about those.

Also, anybody mind looking in to the X6 Prototype some? I went through the game files in GGD and it seems that the Blade, Ultimate, and Shadow Armors are all present in the Prototype's data. Zero's Black Armor is probably present as well, just nobody's found a way to activate it yet.

Also, concerning the X6 Prototype, there are leftovers of X5 on-disc. The glitchy menus are exactly leftovers from X5, Capcom likely having not programmed new menus.

Of a little extra note, I noticed that the X6 Prototype does not feature the new full-body unarmored X sprites, at least on the Falcon Armor, meaning they were added between this build and the final. On top of that, the sprite on the TCRF page for X6, with the Falcon Armor dashing upwards is not used at all, and even it had an unarmored variant present. The only reason I got it was because I made the game read animation & ability data from the wrong file.

I noticed that the half-charged shot in this prototype is identical to that of the "white city" scans.

The Lifebar has the same P on it from the "white city" scans.

Also, slightly different sound effects, X's buster seems to charge up a lot faster than it does in the final, too.

Font used for the options on the title screen is different, too.

http://www.rockmancorner.com/2012/08/hidden-oddities-in-rockman-x4-trial-ver.html

Protodude found a photo of a Japanese officer inside the Mega Man X4 Trial. That and an enemy from X5! It looks like Capcom planned to use it in X4 but ditched it and reused it in X5.

The alt attribute should be used to give a short description
of an image; longer descriptions should be given with the
longdesc attribute which takes a URL linked to the description.
These measures are needed for people using non-graphical browsers.

For further advice on how to make your pages accessible
see http://www.w3.org/WAI/GL.
You are recommended to use CSS to specify the font and
properties such as its size and color. This will reduce
the size of HTML files and make them easier to maintain
compared with using <FONT> elements.

You are recommended to use CSS to control line wrapping.
Use "white-space: nowrap" to inhibit wrapping in place
of inserting <NOBR>...</NOBR> into the markup.
