Although I don't recall any plans for having two fortresses, I see no problems with implementing your ideas in regards to the plot.

...However, I'm not too sure about your "Flash Stopper" related idea, though. When I was considering whether or not it could work in that fashion, I realized just how unsure I was on the specifics of how this game is going to play out. Of course, these specifics may not exactly exist yet, but we should still find out if it would really work in its current form. A potential problem, for example, is that it apparently requires every player-character to have a certain power, and I'm not sure if that idea is possible in the context of these characters.
I suppose we'll just have to see what everyone else has to say about it.

As far as I know, your diagram is correct, Fort A belongs to von Meister, Fort B belongs to Stein, and the specifics of everything else still need to be worked out.

I know it's the Mega Man way to be straight linear like this, but I think a few branching paths to find keys or whatever (a la Subspace Emissary) would add quite a bit to the overall enjoyment factor without turning it into "Metroidvania."

A) Not even close to the final design, it's really just a placeholder for now;

B) So far I don't think we're too opposed to the "Metroidvania" dynamic as to refuse even considering; look at Mega Man ZX/Advent, for example. Manages to pull off being both Megaman and Metroidvania quite well without becoming too un-linear

As far as the megavania concept goes, I think perhaps a way to do it would be to have a set of mostly linear levels that all branch off a set of nonlinear "hub" type levels, with a few changes to keep things interesting. This is the approach Megaman ZX took, and it worked out fairly well as far as fortresses and such go, and it gives a reason for Von Meister to point the player towards Stein's fortress.

The one complaint I have with that is getting lost.

I got really lost in ZX sometimes (Not so much Advent) and wound up accidentally returning to the start, happening upon boss fights, etc.

I don't think ZX had that much backtracking in it. It has Red save / mission stations, blue Teleport destinations at the start of each area, and Yellow stations that do what the Red stations do and teleport you either to the blue destinations or other yellow stations. Make it work right, and backtracking can be kept to a minimum.
(ZX had bosses come back from time to time for optional fights, and Advent let you take missions so you could refight them. Would that seem viable here?)
