Oho boy is this going to be fun. I'm not quite sure if these are the types of games you're really looking for, since I'm not familiar with many of the newer games mentioned in this thread, but hey, they're fun anyway.

C64: Denaris, R-Type
Chip War seems fine, though I don't quite grasp it. Its music was composed by Hülsbeck, though, so it's worth checking out just for that...
Amiga: Katakis, R-Type
Turrican 2 has a nice side-scrolling shooter world that's similar to R-Type... though I'm absolutely sure you've played this part.
SMS: Action Fighter is kinda a shooter I guess, Fantasy Zone 1&2, Space Harrier, Zaxxon 3D, and of course R-Type (though this one's my favorite... make sure your emulator supports FM emulation!)
NES: This also has Fantasy Zone and Space Harrier... guess it's just preference between consoles... There's a Super Turrican for this one too which is far less-known from what I've seen, too.
Genesis: There's a pretty nice unlicensed one called Magic Girl, though it's WAY too bright for me to be able to stand it for long, Super Fantasy Zone.
TG16: Only one I've played here is Dragon Spirit, though it's pretty damned good.

Good lord I have more of these than I thought.
