I have a New 2DS with custom firmware (Luma3DS) and GodMode9, and I dumped everything in a game cartridge to the SD card. How would I access the files of the game?

You'd have to decrypt it, and then you'll be able to open it with a utility. Whether there's an all-in-one program to do that or if each game needs its own i have no idea, though.

I figured out how to mount the actual rom in GodMode9 and am currently dumping everything

You can in fact use ctrtool as an all-in-one utility to extract the files from a 3DS ROM. It will do the decryption for you automatically.

You use GodMode9 on your 3DS to do the same thing, as well as perform decryption without extraction and the dumping of ROMs.

Another useful tool (for PC) is ninfs (formerly fuse-3ds), which lets you mount 3DS ROMs (among other things) - so you can access the files without having to extract the whole ROM.
