My Top 3 Doom WADs are as follows:

  1. wow.wad - Truly, a classic WAD that outshines all of its imitators.

  2. Mock 2: The Speed of Stupid - A marvel among WADs in level design, artistic vision, and sheer ambition!

  3. The Sky May Be - It doesn't get any better than this! Unless, of course, you also use the Blessed Engine.

I was never much into Doom, but I'm a big fan of Project Brutality and Ultimate Doom Visor. Project Brutality definitely makes the game a lot harder, but a lot more fun too.

Aeons of Death, Russian Overkill and Samsara. Tons of cool weapons and AEoD has amazing enemy variety.

- Mock 2, which is just amazing.

- nuts.wad, nuts2.wad, and to a much lesser degree nuts3.wad. Two is the best.

- Doom 2 with /nomonsters. Weird, maybe, but I really liked exploring the environments; they're quite atmospheric even without any enemies to jump out at you!

I started way back in the day with Doom 95, and I remember it well for the completely broken "map mark" feature that nobody seems to remember.

Favourite mod is DoomRL Arsenal (requires ZDoom and is one of the most complex piles of DECORATE and ACS I've ever seen). Thexare and I play it regularly. Instantly makes any WAD more interesting due to the added difficulty of new monster types and randomly inserted elite monsters, combined with the sheer volume of firepower available.

Favourite WADs are Zone 300 (megawad where every level except one of the secrets has no more than 300 linedefs), DOOM II The Way id Did (megawad inspired by DOOM II and in the styles of the DOOM II level designers, to an almost asshole extent sometimes), and pretty much anything a well-tuned Oblige spits out (random WAD generator, can do all sorts of styles of WADs and levels; a lot of them end up really well built).

I remember it more for the completely broken demo recording feature that was prominently featured on the frontend but would just cause the game to immediately exit ("successfully") if you tried to use it.

Have you tried JP's Tourism Deluxe (located halfway below on the page)? It's useful if you're on a custom map where you need to kill all the monsters to continue, because this mod makes all the monsters on the maps invisible then silently kills them when you get too close.
