Recently I was playing Twilight Princess, and when I got to the "Ganon Beast“ part of the last battle (when Ganon is coming in and out of some portals) I realized how well the music worked to create an eerie atmosphere that tensed me up during the battle. I think this is one of the better boss themes in a Zelda game:

I mean all of Super Metroid is good with this; Ridley's theme in the first encounter on Ceres is really great, creates a panicky feeling as you're trying to protect the Baby

Omg yes! This is exactly the kind of music I was thinking about~ There's just something about it that really stands out beyond the other boss themes in the game. Bowser's Inside Story had some of the best music in the Mario and Luigi series.

Here's another really good one, IMO:

Persona 4 Golden added a new theme for one of the bosses that had a retro style to it. Added quite a bit to the atmosphere.

Not so much a boss theme, but this plays during the final investigation. The pieces are falling into place, and you're starting to figure out what's going on and who's behind everything. Then, this kickass remix of the standard investigation theme plays and it's too good to describe.

The music perfectly matches the setting of the final battle and enhances it above of what it is. It really sets the epic feel for the fight if you ask me. :>

If you want to get the full experience I recommend playing the game, Iji is great. But if you want to see the fight there is always this: No damage run!

The Ultimate Show, Super Paper Mario

The circus-like motif from Dimentio's theme contrasts with the dramatic strings to create an interesting and awesome theme that fits the bizarre final battle for the fate of all worlds.

Gooper Blooper (parts 1-5), Paper Mario: Sticker Star

This music is probably the reason this boss fight was so fun. I purposefully chosen a video that includes game sound effects, because Gooper Blooper claps along to the music in a way that fits the Spanish music style. The music gets more intense as the boss's HP drops, which also coincides with more dangerous attacks from the boss. That in itself is fun, but the best part is when it switches to an upbeat rendition the classic Super Mario Bros. theme as the boss is about to be defeated. It shows that Mario has the upper hand and (hopefully) invigorates the player.

Final Boss themefrom the Saturn version of Sonic 3D Blast. It's dark, evil, and foreboding, almost sounding medieval.

(Not to derail, but, actually, most of the music in S3DB Saturn has a distinctive atmosphere; been listening to that OST a lot lately. Gene Gadget and Panic Puppet are very good and atmospheric too! The OST was created by Richard Jacques from Sonic R-fame, so of course it sounds awesome!)

Mario Party 3 - Stardust Battle
This is the first Mario Party final boss if I remember correctly. This theme isn't too special, but since it's a fight against the supposedly invincible Millenium Star, it really creates a good atmosphere.

Mario Party 1 - Final Board (Eternal Star)
This is the final board of Mario Party 1 where you have to go to space and reunite the stars to defeat Bowser (traditional Mario story at this point). What makes this theme stand out for me is that it's very adventure-type I think. It makes you feel like this is it, this is the quest that will finally end it. Besides, the board is on space. Quite a bit of story and atmosphere for a Mario Party game, eh?

Phoenix Wright: Ace Attorney - Justice for All: Search - Core
Without spoiling anything, this theme plays the exact time the real murderer is revealed on Case 4. It's amazing timing to say the least and it definetily contributes to the atmosphere.
