They did that so they can easily infiltrate sleeper agents in other countries. Once they got past U.S. customs (or any other country) and any line of questioning that may happen, the other agents restore Liliana's original memory to carry out the mission. Why do think Liliana is still alive? They need her! But if the mission ends up being a failure... well...

Of course, she could end up turning against them after finding out the nature of the mission and spending time in another country. You never know.
