Now that I have access to the whole DSiWare shop, I'm wondering if there's anything truly noteworthy that I'm missing out on.

I've got X-Scape, and I have my eye on Shantae 2 and Cave Story, despite having played the latter to death in two different iterations. Anything else worth the effort? D:

If you like tower defense games, Nintendo's Starship Patrol is a great Nintendo-tastic take on it, with different weapons and a charming art style. And if you liked Mario vs. Donkey Kong 2 or Lemmings, Minis March Again! is worth trying. The rules were changed and the new gimmicks added make it closer to Mini-Land Mayhem more than anything. I've also heard Dark Void Zero is good, being a retro-style sci-fi action platformer with jetpacks and lasers and stuff.

I bought Dark Void Zero on Steam a little while ago, and it's definitely worth it, I really enjoyed what I've played so far. Probably better on the DS as well, considering having a map on the second screen would really be helpful.

Fun fact: Dark Void Zero got better reviews than Dark Void (which I see in discount bins for $9.99).
