Well, there is Toad's Tool 64 for Super Mario 64, and, for almost every game, I've screwed with things with Tile Molestor.

2D graphics are not anywhere NEAR the same as models. For that matter, Tile Molester can't even edit every game, because it doesn't support all the different compression formats.
