This is in part due to the overhead involved in the protocol itself (error correction, latency in waiting for reponses), and can be due to the hardware on the device itself. For example, if the hardware has to send lots of data but the amount it can send per packet is small, say, 64 bytes or something. Many USB devices have custom firmwares as well, which adds another layer of software to potentially slow things down.
