Goodness gracious you guys play a lot of games. I'm not including one for every system, but here goes. Sorry if it's cheating to use multiple games from different genres but it's impossible to compare short puzzle games to high-end RPGs even if they're on the same console:

NES: StarTropics
SNES: Platformer- ActRaiser, RPG- Terranigma
N64: Jet Force Gemini
Gamecube: Kirby Air Ride
Wii: Xenoblade Chronicles
Wii U: Xenoblade Chronicles X

Mega Drive: Streets of Rage 2
Sega CD: I don't think I've even played any other than Sonic CD
Dreamcast: Silhouette Mirage

GB: Link's Awakening
GBC: Oracle of Ages
DS: 999
3DS: Persona Q

PSX: Klonoa: Door to Phantomile
PS2: Silent Hill 2

PC: BioShock Infinite (I'm serious )
NES: Super Mario Bros 3, or Yoshi (aka Yoshi's Egg)
SNES: Super Game Boy Earthbound
N64: Diddy Kong Racing, Mario Kart 64, or Ocarina of Time
GameCube: Mario Kart: Double Dash
Wii: hardly played it, but I guess Super Smash Bros Brawl (not the best Smash, but still fun)
WiiU: never had one but would probably be Mario Maker
Switch: Breath of the Wild

Game Boy (incl. Color): Pokemon Silver
GBA: Mario Kart Super Circuit
DS: Pokemon White 2
3DS: Pokemon Alpha Sapphire

Hard to decide for some. Others, there are lots of great games I haven't played. Especially for non-Nintendo consoles I haven't really played enough to have a favourite.

Would you believe someone actually ported Decker to Ouya? It looked great but it really doesn't work with that controller (or really anything that's not a mouse.)

Can't decide my favorite for some systems, but for the ones I can:

SNES: Addams Family; it's probably one of the games I've put the most time into, the mechanics and level design really appeal to me
Genesis: Ristar; the mechanics and atmosphere is amazing, and I love the music
Game Boy: Bubble Ghost; I really like these types of games where you have to navigate an obstacle around a maze, and the style and music are charming
Playstation 2: Gitaroo Man, easily; I love the music and gameplay, and the challenge level is good. I spent a long time awhile back trying to get really good at the game, maybe one of my favorite games of all time
Gamecube: Tales of Symphonia - Don't like it as much as I used to at one point, but it's a charming game to go back to every once and awhile
Switch: gotta go with Celeste, has awesome platforming, and I love the story
DS: Kirby Super Star Ultra; the new content, especially metaknightmare ultra, makes it much better than the original imo
3DS: Zelda: A Link Between Worlds; don't remember this game as well as the others, but it's always fun to go back to and explore

If I leave out a console/format, it means I either haven't played enough/any of the library to actually have a favorite, or I literally do not like a single game in the system's library (Atari Lynx comes to mind... SORRY, Lynx fans.)

Atari VCS/2600: Pitfall II: Lost Caverns

SNES: Chrono Trigger
Master System: Phantasy Star
Genesis/MD: Phantasy Star 4/End Of The Millennium

PC (2000's): Final Fantasy XI
PC (Current, not on other platforms): River City Ransom Underground
PlayStation: Final Fantasy Tactics
PlayStation 2: Final Fantasy XII
PlayStation 3: Demon's Souls
PlayStation 4: I guess by default, Final Fantasy XV... that will probably change

3DS: Bravely Default
PSP: Final Fantasy IV Complete Collection (though I technically play it on a PSTV)
N64: uh... I guess Ogre Battle 64?

Well, I just started rearranging my console collection, so this is a well-timed thread.

NES: Mega Man 2
SNES: Super Metroid
N64: Ocarina of Time
GameCube: Metroid Prime 2
Wii: Metroid Prime Trilogy
Wii U/Switch: Breath of the Wild/Hyrule Warriors. This is a weird one, because all my favourites from the Wii U are coming to the Switch, so I'm just lumping them together.
Xbox: Fable: The Lost Chapters
Xbox 360: Saints Row 3 (multiplatform, but I'm honestly struggling for a 360 favourite)
Xbox One: Assassin's Creed Ezio Collection (specifically 2/Brotherhood)
PS1: Metal Gear Solid
PS2: Rez
PS3: Ratchet & Clank: A Crack in Time
PS4: Rez Infinite

GB: Link's Awakening
GBA: Metroid: Zero Mission
DS: Super Mario 64 DS
3DS: Metroid: Samus Returns
PSP: MediEvil: Resurrection

PC: Unreal Tournament '99, Quake, Serious Sam 3, InMomentum. Basically, give me classic FPSs and I'm happy
